How to reconcile Amazon settlements in QuickBooks Online
A practical walkthrough of the manual method first — settlement report, one journal entry, clearing account, bank match — then where a settlement tool can take over the repetitive parts. Educational guide, not tax or CPA advice.
Guide
What you are reconciling (settlement ≠ order list)
Amazon does not pay you per order. It pays you per settlement period: a payout that nets product sales against refunds, referral and FBA fees, advertising, reserves, and other adjustments. Reconciling an Amazon settlement means making QuickBooks Online reflect that payout so the bank deposit has a matching entry and nothing is left over.
The goal for each payout: the amount you record as receivable from Amazon (in a clearing account) equals the deposit that lands in your bank, so after matching, clearing for that settlement sits at $0.

Manual method in QuickBooks Online
Many sellers and bookkeepers do this by hand with a spreadsheet, and it works. These are the steps.
Pull the Amazon settlement / payment report
In Seller Central, open Payments and download the settlement (date range / flat file) report for one payout period. Work one settlement at a time — the settlement ID and deposit date are your anchors.
Build one journal entry: income, fees, refunds, ads, clearing
Summarize the report by transaction type. Credit product sales (and related income such as shipping credits) to income accounts; debit refunds to a refunds or contra-income account; debit referral, FBA, storage, and other fees to expense accounts; debit advertising to an ads expense account. The balancing line — the net payout — is a debit to an Amazon clearing account.
Match the bank deposit to the clearing balance
When Amazon’s deposit appears in the QBO bank feed, record it as a transfer from Amazon clearing to the bank (or match it to a transfer you create). If the journal entry was right, the clearing balance for that settlement returns to $0.
Common breaks: timing, reserves, advertising, refunds after payout
Differences usually come from settlement periods that cross month-end, reserve holds and releases, ad charges billed to a card instead of deducted from the payout, refunds processed after the period closes, or a deposit that fails and is re-sent. Track each as its own line so the difference is explained rather than plugged.

When a settlement tool is faster than a spreadsheet
The manual method is sound. It becomes slow when you repeat it for every payout, or across Amazon, Walmart, and eBay. A settlement tool automates the summarizing and posting while keeping the same accounting.
Review → post → match workflow (ClearPayout)
ClearPayout reads the settlement, maps each line type to your chart of accounts, and shows the draft journal entry with the clearing debit before anything posts. You review, push one journal entry to QuickBooks Online, then match the deposit. Exceptions stay visible instead of being plugged.

Chart of accounts you’ll need first
Before your first entry, set up (or confirm) these accounts in QBO. Example names — adjust to your existing chart of accounts. This is educational guidance, not CPA advice.
- 01Income: Amazon Sales (plus optional shipping or promotional income buckets)
- 02Contra income / expense: Amazon Refunds
- 03Expenses: Amazon Referral Fees, Amazon FBA Fees, Amazon Advertising, Amazon Storage Fees
- 04Asset: Amazon Reserve (if you track holds separately)
- 05Asset: Amazon Clearing — one clearing account per marketplace
Guide
Clearing account primer
A clearing account is a temporary holding account. The journal entry puts the net payout in; the bank deposit takes it out. If both are right, the balance for that settlement goes to zero. Keep Amazon, Walmart, and eBay in separate clearing accounts so you can see which marketplace has an open difference. Don’t use Undeposited Funds or your checking account for this.
